So I am having this issue of weird rectangles popping up where the shadow from a tree is casted. Is it a matter of samples somewhere in the settings or something? How can I get rid of them?

Take a look at the virtual shadow maps documentation and the section about SMRT to learn how to up the ray and sample counts of soft shadows. Unfortunately, extremely soft shadows seem to have this artifact even with relatively high sample counts - especially at the boundary between the full shadow and the penumbra.
