Video material/texture not rendering smoothly rendering via sequencer

I have a plane with a video/media player texture applied to it (used it to integrate fire into a fireplace scene) the material has an intervention to remove the black color. It plays smoothly in the editor but after rendering out an image sequence (with multiple tries with anti-aliasing methods and sample counts, I am still getting a result that is not smooth: the fire starts smoothly then freezes, than continues, etc. Did anybody encounter a similar problem rendering video materials and how to resolve? The video on a plane is the same framerate as the output.
