Why am I getting a double layer after aligning my images??

this is a result of a wrong alignment. As you are using georeferenced images it seems as some set of coordinates is not proper. If you don’t need the georeferenced model you can turn off the camera priors. If you need it to have georeferenced, you can turn it of only for one part of your images. You can also try to use control points to merge the parts together.
