switching from fullscreen / borderless fullscreen mode to windowed mode in 4.16 preview results in a window without decoration (borders & title bar).
This happens both using the nodes:
Get Game User Settings → Set Full Screen Mode (Windowed) → Apply Resolution Settings
as well as:
Execute Console Command: “r.SetRes 1280x720w”
Both do work in UE 4.15.
The workaround mentioned in this old bug reports for fixed previous bugs that were similar do no longer work:

Tested using UE 4.16 preview 3 on Windows 7 x64.
The “borderless window” project setting is not enabled.
Issue UE-45097 ( Unreal Engine Issues and Bug Tracker (UE-45097)) was fixed in UE 4.16.1: 4.16.1 Hotfix Released - Announcements - Unreal Engine Forums

I was unable to reproduce this issue on our end. I have a couple of questions to help narrow down the issue you are experiencing.
Can you reproduce this issue on a new project?
If so could you provide a detailed list of steps so I can reproduce this issue on our end?

yes, I just recreated this in a new project. Still happening.
1.) Launched UE 4.16.0 Preview 3 from Epic Launcher
2.) New Project → Blueprint → Top Down (Desktop/Console, Maximum Quality, With Starter Content)
3.) Open Level Blueprint
4.) Add “Event Begin Play” node, connect to “Execute console command”
5.) Set console command to “r.SetRes 1280x720w”
6.) Compile, save, package project (Windows x64)
7.) Run game .exe
8.) The resulting window has no decoration (border, title bar):
