I’m kind of annoyed that this seems to be so difficult to find an answer to. I don’t need everything captured in the imagery of my project, I just need what is in the reconstruction region…so how do I “crop” the area I’m trying to work in?

after alignment you will see the whole sparse point cloud of your data.
You will need to use the Clipping Box tool to see only the region’s part:
