I have laser scan data and photos taken from a drone that I am trying to align together into one component. I have added control points in the .LSP images that also match features in the photos taken from the drone. When I run an alignment and set the setting “Merge georeferenced components” to “Yes”, it merges the components as expected, but the .LSP that had the Control Point in it is missing points. I confirmed that between two components, one that used CPs and one without, both using the Merge georeferenced components setting to yes, that the one that used CPs had less points than the one without. By at least 80k points.

could you please show us the thumbnail of the lsp that points to the empty area and a photo of the viewport with cameras? Also I mention that “Merge geo ref components only” only merges components and does not work as the classic align, therefore if this lsp was not in an existing component it would miss out.
I can get you a thumbnail of the .lsp. I will post it soon. I wanted to mention though that it happens for each .lsp that has a control point in it. If I disable the control points the issue I am seeing goes away. Also, I tried it without the “Merge geo ref components only” being activated and it still does it if I have active control points in the .lsp images.
Ok, I started a clean project and just imported a few LSP files and one image. It seem that it happens once I add a photo that has the same control point as the one in an LSP. If I disable the control point the issue goes away. See photos below.
