I heard once that when publishing to Epic Games Store, Epic will go through your Unreal Engine project and see if you’ve upheld their naming convention. Is this true? Has anyone ever had this issue?

I have been working on Unreal Engine games for a long time and I use this style guide and naming convention, which is not UE’s official style. Many companies have their own unique way of doing things, you can name things whatever you choose, but it’s important for everyone working on the project to follow the same naming conventions for ease of use and to limit confusion.
That being said, for the FAB/Unreal Engine Store (meaning for assets) there is a specific file hierarchy and naming convention you must follow in order to be approved.

But just to be extra sure, you have been able to publish games that don’t follow the official style?
What I CAN tell you is that there are at least 4 published games that I’ve firsthand seen during development that does not use the Epic Recommended Naming Convention. It’s only recommended, there is not a required naming convention for files.
Epic standards? Unreal-Josh promised to match pack toplevel folder names to actual marketplace titles years ago… That never happened… You’re lucky if creators even use names that are vaguely similar (when trying to track assets back to original packs). Creators don’t even use Outliner naming or folders consistently, which would help hugely in QOL, because of the legendary Outliner collapse issue.
