Is better to simplify a high quality mesh or reduce quality in the reconstruction parameters?
depend on use, but recommend to recon on higher settings as get “sharper” more detailed results
and then even you simplify it the detail will be preserved ( depending on simplification level
) -
If the alignment fails and puts two non aligned clouds in the same component. Is there a way to identify the images concerned by one cloud or the other?
its easier to find “common spots” with coverage and use ControlPoints to get it together.

If it want not align its mostly because of the image overlap. Can post screenshot of the scene you trying to recon ?
