I think it is intentionally ambiguous because they need the ability to judge whether the money they are paying out will bare any fruits. A prototype, in game design, usually refers to the core mechanic of the game (to be crude, the “gimmick”). For example, Portal would have several crude blocked out rooms and a somewhat functional portal gun. Bonus points awarded if they had the rendering decal for the portal done.

For a game like Half-Life, some crude weapons would be great to show a working knowledge of the engine, but a plethora of concept art for characters, environment, and outlines would be great. I am sure each game is up against a personalized litmus test. They want to see a good idea, and they want to see a competent person/team who can realize the idea.
