I have stockpile project and control points imported (done by TS cm accuracy). I update alignment based on these points and I get differences on them around 1cm - so closure is ok but when I make the distance between this points I get large differences - maybe distance calculations are wrong? When I check coords everything seems ok…

can you please specify what you are trying to achieve? Once you geo-reference your scene with ground control points, your project is automatically scaled and you do not need to place distance constraints.
The errors for distance constraints are the residuals between defined and measured position. Are you comparing the calculated distance for constraint 0 a 1? Did you use the same end points?
