Control rig keyframe ignored

I have created a control rig with a few control points through which I am fitting a spline which then controls the spine of my character. The rig is working nicely but when I want to add more than one keyframe to the animation in the sequencer the control snaps to its original position before editing and that position is saved to the new keyframe. The same happens when I want to edit a keyframe.

Has anyone had the same problem or know how to solve it/what causing it?
