Animation Retargeting/2 joint leg->3 joint leg

Is there a way to retarget motion using two leg joints of a humanoid type to a character using three leg joints?

Nope, that is not possible because the bone hierarchy must follow the same order if you want to retarget. What you can do is add extra bones to the base skeleton.
