I’m new to photogrammetry and am having a hard time understanding how to photograph this small object with everything in focus. I’m shooting at F11 with a 40mm lens on a tripod. The train is on its side because it has moving parts and it is the best way to photograph it to eliminate movement. My question: How should I photograph the model to maximize sharpness? I’m assuming use option 2, but I’m having a hard time understanding how to do it effectively?

For such cases you will need to use focus stacking or you can try to use the masking process (the blurry parts will be masked and only the sharp part will be used for meshing).
Or you can try to take really close images to the model, all around the model.
