It is possible that you are not doing something wrong. Except choosing a wrong object for photogrammetry. For photogrammetry you need to have optimal lighting conditions (cloudy if outside), the object shouldn’t be shiny or featureless. As this is a plane it is possible that those parts were shiny or “too” white to find some meaningful features over those holes areas.
