Any solution for 3D widgets that are visible through geometry?

I guess you could draw them screen space twice, for each eye, but the math to translate 3D space to screen space for each eye is over my head. Any ideas?

Yes you can disable depth test in the 3D widget material. If you want to only have this for some widgets then copy the material first and use your own with disabled depth test for those that should appear on top of everything.
